I would say before choosing linux or windows we must have a look on advantages and disadvantages of both I agree that Linux-based hosting is definately the most popular. It is usually less expensive than Windows, But, Linux Hosting have some disadvantages. the main disadvantages of Linux based hosting is that they are unable to accommodate some windows applications and the coding conversions. This is considered to be the major disadvantage of linux web hosting. It depends on your requirements. For example, if you wish to host asp.net site then it only runs on Windows Platform. And some .htaccess file oriented project run better on Linux platform.

Both are very successful and nice operating system. They provide excellent security and as well as in Linux operating system we need not install any type ant-virus. But it is very hard to understand so i prefer windows operating system because of it's user friendly features.
