Usually Google Web Master tool showing 1000 backlinks only for any website even my website.But my website having more than 50000 backlinks.How to see my remaining backlinks of my website in Google Webmaster tool?

I think, there is option of download backlinks as csvl file. Try that option.

Yes, there is an option to download all such links based on their freshness, specific links or all the links since the beginning etc.. This is one of best features provided by Google in WMT.
