Did you place the right tracking code at the right place?

Firstly, you'll need to set up something like a Page Group - group all the pages under http://blog.mysite.com using head match, this will enable you to see all traffic stats only about your blog.
Then, summarize all the links on your blog that are linked to rest of your site and make them into UTM rules as campaign links, e.g. http://www.ptengine.com/features.... When you check overall traffics of your site, in campaign sources you'll be able to see how many visits come from your blog.
You'll probably need an easy to use tools to do that rather than GA, since I found doing that in GA is not an easy thing to do, so I'll recommend you try out Leading heatmap and web analytics platform
