Unix hosting is based on linux operating system like red hat, centos, debian and Unix hosting is low cost and affordable hosting for open source web coding languages (PHP, Python, Ruby on Rails).
Linux Kernel and subsequently many operating system based on Linux kernel were created. On most Hosting providers servers, CentOS is installed as it is a community created RedHat backed implementation of RedHat Enterprise Linux. RHEL costs money but CentOS is free which is why hosting providers can provide you hosting for lower costs. CentOS supports all programing languages including Java,Python,Ruby,PHP. Although you wouldn't find Java on shared hosting servers as the license for using Java has to be acquired through Oracle now.
Windows hosting based on Microsoft server os and This hosting cost is very high compare to Unix Hosting. Windows hosting designed for The Official Microsoft ASP.NET Site (C#) language. Security is very high in window hosting as per compare to UNIX hosting.
Windows hosting is used mainly for hosting web applications built on Microsoft's asp.Net platform and c#. It does support other languages too if you have a dedicated server. Windows hosting is costlier due to the inclusion of the server OS cost.

For all intents and purposes they both accomplish the same task... that of serving your Web pages to the world. We prefer that our customers use our UNIX based web servers and as such, this is the default setting when a customer adds a domain name to their iSERVE account.
Performance:
In low-stress conditions Windows and UNIX servers have very similar performances but under high load UNIX is very superior to Windows.
Stability:
UNIX handles high server loads than Windows; UNIX systems rarely require a reboot, Windows constantly need them. UNIX can run stable much time than a Windows server and UNIX up-time is bigger.
Compatibility:
If you design and program a website under a UNIX server you can easily host it in a windows server, but the reverse is not always possible, Avoiding windows languages (ASP, ASP.NET, etc) and databases (Access and MS SQL) is the better choice.
