With the using of Disavow.txt in Google webmaster tool, you can remove your unnatural links. IT's very easy and simple process.

Delete pages that are the target of unnatural links (by making them return a 404 or 410 server header response to disconnect links from spammy websites. Contact website owners and ask them to nofollow any links pointing to your site.

Here are all the steps of penalty removal process:

Step #1 – Gathering links – getting as many backlinks as possible
Step#2 – Managing gathered links – sorting links from different sources in one file and leaving only unique links
Step #3 – Getting only live links – removing links that have status other than OK (200 status code)
Step #4 – Uploading list in Link Detox – creating new report in Link Detox tool and uploading your backlink list there
Step #5 – Keyword classification – classifying keywords in order to help Link Detox calculate the risk of each link
Step #6 – Filtering links – using filters in Link Detox to get live links once again (Link Detox may find new links that are not live)
Step #7 – Classifying links – good vs bad – checking each link to be able to classify it as good or bad
Step #8 – Removing links through outreach – contacting sites asking them to remove bad links pointing towards your website
Step #9 – Creating report – including everything you did so far as a proof for Google
Step#10 – Creating disavow file – listing domains and pages you want to disavow
Step #11 – Writing reconsideration letter – asking Google to remove your penalty and explaining what happened and what efforts you did to fix it
Step #12 – Submitting the reconsideration letter to Google – submitting your report, disavow file and reconsideration letter to Google in order to remove penalty
Step #13 – Waiting for message from Google – waiting for positive or negative feedback from Google

In order to remove the penalty, you'll have to gather backlinks through many different tools. After that, you'll need to classify each link in order to make lists of links that you want to keep and those that you want to be removed. You'll need to contact owners of the sites where you have backlinks you want to remove.

You would have to contact the webmaster and ask them to remove the link. Make sure you catalog when you contacted them and how you did. If you have contact three times (a week or more apart) and you have received no response or they ask for money, you can simply add them to a list and the disavow the links you don't want up anymore.
